The South African side scored four tries, three in the first half of which two were from Andries Bekker, and added a final try five minutes from full time.
Despite their first defeat of the campaign the Brumbies remain top while the Stormers' second successive win leaves them in mid-table.
Joe Pietersen opened the scoring with a penalty for the Stormers before Gio Aplon ran in from 30 metres for a converted try.

Centre Christian Lealiifano opened the Brumbies' account with a penalty but the Stormers moved further ahead when a driving maul resulted in lock Bekker pouncing for a try.
Top work from the Brumbies' backline saw winger Henry Speight run in unchallenged for a converted try but Bekker went over on the stroke of half-time, the try converted as the hosts led 22-10 at the break.
Lealiifano reduced the deficit to six points with two penalties but Pietersen's penalty again stretched the lead.
Lealiifano brought the Australians to within three points but Stormers' pressure resulted in a Gerhard van den Heever intercept try along with a Pietersen conversion and penalty as they secured victory.
