The All Blacks fly-half kicked half of his side's points with tries from Andrew Ellis, Zac Guildford and Israel Dagg also helping the cause.
Such an outcome looked unlikely when Matt Toomua intercepted a pass and touched down to give Brumbies a 7-0 lead after just eight minutes.
But after a Christian Lealiifano conversion and penalty, back came the Crusaders through a Carter penalty and an opportunist try from scrum-half Ellis.
Carter's conversion levelled things up in Canberra and the score remained at 10-10 at the interval.
But the Crusaders upped the ante after the break, Guildford touching down on 51 minutes following excellent work from Ryan Crotty and Luke Romano with Carter adding the extras before planting two penalties through the post.
Replacement Dagg sealed victory with a try eight minutes from the end, although Ben Mowen ensured Brumbies had the final say with a consolation at the death before a third Lealiifano penalty ensured the hosts claimed a point.
