And the home side doubled their advantage 10 minutes after the break with Bayern Munich midfielder Hamit Altintop beating Donis Escober in the Honduras goal.
Tottenham midfielder Wilson Palacios played for 71 minutes before being replaced by Wigan's Hendry Thomas.
Both teams utilised six substitutes in the second period which made the match rather disjointed at times.
Turkey, who reached the semi-finals of the World Cup in 2002 and the last four of the 2008 European Championships, failed to qualify for this summer's showpiece in South Africa.
