The Bundesliga outfit had taken just one win from their opening two fixtures, but booked their safe progression into the last 32 with a 2-0 success away at Slavia Prague.
Ivica Olic handed them the lead on 30 minutes as Mladen Petric's low drive was beaten into his path in front of goal.
That looked like being the strike which settled the game until Martin Vaniak callously brought down David Jarolim in injury time, conceding a penalty and getting himself sent off.
Petric converted the resulting spot-kick, sending Hamburg through and ending Slavia's hopes.
