Danny Glover, the son of manager Dean, turned in Anthony Griffths' 74th-minute cross but was then booked for taking his shirt off in the celebration before being sent off four minutes later for a late challenge on Rochdale left-back Tom Kennedy.
The visitors took advantage when substitute Adam Le Fondre was fouled by Luke Prosser and got up to slam the resulting penalty past Joe Anyon.
Vale were then hanging on for a point before Thompson smashed a shot against a post from Dave Brammer's pass and reacted first to put away the rebound.
It was just reward for a gutsy Vale fightback after Keith Hill's Rochdale had dominated most of the first half.
