The Mariners took the lead after 21 minutes when a throughball from JP Kalala released Adrian Forbes, who coolly slotted a right-footed shot past Paddy Roche.
Cheis Llewellyn was then dismissed for a two-footed challenge on Adam Yates, but Grimsby went further ahead after 57 minutes when Forbes volleyed home a cross from Nick Hegarty.
Morecambe pulled a goal back shortly after the hour mark when Michael Twiss rose at the far post to meet Neil Wainwright's cross with a header into the far corner.
The Shrimps then drew level with 10 minutes remaining as Diarmuid O'Carroll prodded home from close range following a long throw-in.
Morecambe grabbed the winner when Hunter volleyed home from the edge of the box after Twiss had pulled a corner back to him.
